Linux can be a slave. Linux can be dominant. Linux will lick your
boot or it will grind its boot into your face. Linux doesn't care
whether you're straight, gay, top, bottom, bi, or celebate.
Linux goes all ways.
Oh, did you want a serious answer? Yes, arranging the drives the way
you suggested will work. If you recable, then boot off a bootable
Linux CD, you should be able to edit $ROOT/etc/fstab, and run lilo.
You can even use chroot to pretend you're running your running your
usual distribution.
bbc# chroot /mnt/hdba1 # or wherever your / is mounted
normal-root-prompt# vi /etc/fstab # edits the one on disk
normal-root-prompt# lilo
normal-root-prompt# exit
bbc#
