Try K3B or Gcombust for an easy to use CD burning GUI. XCDroast
works too but isn't as friendly as the first two for tasks other
than copying CDs. 

As for filesystems, if you're using ext3 or reiserFS those are
journaled so things tend to stay in better order. Generally
speaking most distros will do an automatic disk check upon
bootup after so many reboots or if it's been so many days since
the last one. Someone correct me if I'm wrong there.
