Hey, You've learned something important that quite a few people never quite get. What I suggest for the package upgrade problem is to drop down to a terminal and run apt-get update && apt-get -s dist-upgrade you should get a list of packages still to be upgraded. If you are experiencing problems with packages marked non-free, try editing your /etc/apt/sources.list back down by commenting out lines referring to multiverse or universe.
