Any kind of coating will need to be applied over a clean, decently prepped surface. Otherwise it'll peel off. The bed liner material can be applied over paint, but the paint has to be clean. I'm pretty sure you'd also have to cut the gloss. If you want to line the boxes without cleaning or prepping, you might get a plastic welder and weld up some ABS or poly sheet into a box shape that drops in. However, keep in mind that something like that will trap moisture between the liner and the battery box. If it's steel, it'll eventually rust out. Aluminum, it won't rust, but it won't be very good for it. In fact, any coating that doesn't adhere well will trap moisture. Back in my younger days I patched a lot of auto body rot caused by cruddy, poorly applied aftermarket undercoating and "rustproofing" that cracked and peeled, trapping moisture and winter salt underneath.
