If this is happening occasionally, then it is a known bug. I usually resolve it by running the command
evolution --force-shutdown and forcing a refresh of the inbox a few times until all of the messages are showing. The bug doesn't seem to affect folders other than the inbox. The developers on this list are usually most responsive to problems.
