Had a similar problem with a Fedora box a little while back, turned out to be a problem with the ISP's mail server not deleting POP3 mail properly :-( I could get round it by installing evolution-remove-duplicates from the Fedora yum repo, might be worth seeing if a Ubuntu binary exists, or download the source and compile.
