For local accounts (e.g. POP) the message filters that are defined under
"Edit > Message Filters" are applied automatically to any new messages
that are in the inbox on the mail server whose new messages get
downloaded to the "Inbox" folder under "On this Computer".

For remote mail accounts (e.g. IMAP) the behavior whether to
automatically apply filters is defined under "Edit > Preferences > Mail
Accounts > Edit > Receiving Options > Options > Apply filters to new
message in INBOX on this server".
