I'm sorry. When I made the change to "Show Deleted Messages" it changed my Inbox filter to showing new messages only, so none of the email came back. I have it back now and will go over your responses.
I agree that this issue is currently very vague. Unfortunately I can't post a Terminal output on the situation because it only happens sometimes. I have tried to replicate it but it seems to have a mind of its own.
