Two things you could do to try and work out what's going - first turn off "Hide deleted messages" - that will make it obvious where all your deleted messages actually are; and second in the Trash folder, add a "location" column to the listing - then you will be certain where the deleted messages are located. BTW, have you ever done File -> Empty Trash ?
