You can use mail filters to organize mails into different mail folders, then set up saved searches, creating virtual folders out of them. This way you can search over several mail boxes with one virtual folder. Be careful with those virtual folders, because sometimes they need manual update to get the correct result. To give you an example, I have a virtual folder that searches a set of local mail folders for mails older than 30 days to be expunged (i.e. marked for deletion). To force an update I sometimes have to change the search criteria, close the properties dialog and reset it to the original values, e.g. "Sent date before 30 days ago" to "after 30 days" and back.
