A "Hidden Settings" section does not make sense to me. 
Users normally want to know "How can I do this and that?" so the help is
topic-based, not "settings visibility"- or "preferences-sections"-based
or whatever to call that.

If you feel like creating a guide page in Mallard format that lists all
topic pages that cover hidden settings: I accept patches! It could be a
nice addition as a "vertical function", as I call it (similar to
http://library.gnome.org/users/evolution/3.5/searching-items.html which
is not linked from the index page either but covers all pages that deal
with searching, as the index page is sorted by modules instead).
