Have you tried Vacuum?

#!/bin/sh

cd ~/.local/share/evolution/mail/
for i in `find . -name folders.db`
        do
        echo "Rebuilding Table $i"
        sqlite3 $i "vacuum;"
done

(do this with Evo shut down, obviously).
