I'm guessing here, but I would imagine the option doesn't appear is because you 
uninstalled bogofilter and no longer
have options available to you. You're entirely dependent on spamassassin.  

The only difference between your checked options and mine other than that is 
you didn't choose to delete junk mail. That
may be your entire problem right there.  I set that option to delete junk mail 
to delete junk once a week.
