Would it be possible to implement a way to choose which fields to map 
against the custom fields. I would like to synchronize these against for 
instance the birthday field.

What syncing method are you using?  It does not store the custom fields
on the desktop, but it should not overwrite them on the palm (unless you
are using copy to palm).
