I get dupes from time-to-time as well. Everything looks exactly the same (header, subject, time, body, etc). But the only time I've noticed is when I've booted back into Windows and pulled/checked my email using Lotus Notes. Even then only _some_ of the mail is duped, not all, and only in Evolution, not in Notes.
I manually delete the dupes; I don't know enough about the filters to have it automatically filter/remove the dupes for me.
