If you previously used Evo 1.2.x: yes, settings have been "moved". While 1.2.x used Gnome 1.x, Evo 1.4.x uses Gnome2. Gnome2 by default runs mozilla directly (not via gnome-moz-remote or via Guenther's script). Use the gnome-control-center to change this behaviour.
