I am using palm devices and one time the visor since about 5 years with windows and now in this year with linux (but not with visor). Often I encountered this trouble with double entries. But these trouble occur primarily from the synchronisation software, not from evolution (outlook or other). The synchronisation software should automatically control and manually adjustable for full synchronisation for the first time (e.g. evolution overwrites handheld) and then ONLY update new items. I want to point out that evolution has NOTHING TO DO with your trouble but rather the SYNCHRONISATION software like gnome pilot.
I think you should focus on an alternative synchronisation software. For Evolution and my mobile phone Sony Ericsson T610 I made good experiences with multisync I found on the www.sourceforge.net website by searching for keywords evolution and T610. I found 5 different proggies but most of them were too buggy. In your position I would start researching visor user forums about people with linux experiences for better synchronisation software.
