I think you've been on a bit of a wild goose chase! I noticed a similar behaviour with some of my filters, but not with others. I found the reason is the filters work slightly differently in different versions of evolution. After your 'move' or 'delete' add an extra action called 'stop processing'. This way, if there is another filter further down the line, that won't act on the message as well. This got rid of my duplicates...
