This is a known issue. There was a lot of discussion and workarounds
(IIRC) about this back a couple of months/years -- when 1.4.x was the
latest version. ;)
I don't really remember, and I couldn't find a workaround neither by a
quick search of my archives, but maybe this hackish workaround helps:
Copy your ~/evolution/shortcuts.xml file to have a saved backup. Now
every time the Shortcut Bar gets reset to defaults, restore it by
copying the file back.
Anyway, the Shortcut Bar is deprecated and is removed since 2.0.0. There
won't be any fix...
