How long apart do you have your auto mail checks? Well afaik the 'idle' noop code was changed, because there were some serious bugs with it, i'm not sure if those changes caused some other issues. This code used to run every 10 minutes, so if you have your auto-check time significantly longer than that, perhaps try upping its frequency slightly.
