Are you out of disk space? Does ~/evolution/filters.xml still have your filter information in it? is it truncated?
When we save yout filters, we first save to .#filters.xml, if that completes successfully thern we rename filters.xml to filters.xml~ and then rename .#filters.xml to filters.xml if I recall correctly. This should be eliminating any file-system-out-of-space problems as far as I know. You also seem to be the only person having this problem, so it would be good if you could do more investigating.
