I was going to say DNS or WINS issue.

Is one server NT and the other one Windows 2000? Does Windows 2000 server
have its name defined as server.domain.com? This could be the problem. When
2000 server calls the NT server to deliver mail, it says "I am
server.domain.com". Then the NT server tries to resolve "server.domain.com"
against WINS and can't (RPC bindback) - it then drops the connection. Check
the Event log on the NT machine - are the MTA RPC binback warnings there?

Now if both machines are Windows 2000, it still could be a name resolution
issue. Do you have DNS client service running on these machines? It would be
a good idea to stop it and disable it. DNS Client maintains a DNS cache on
the machine and if it caches something that's wrong it will continue using
it.

We had a similar issue with 5.5, the problem we had was that email would not
flow one way unless the remote server initiated the email transfer (IE had a
email to send), can you confirm if you have the same situ? if so it is
probably a DNS issue for one of the servers, what OS are they on?

I have an Exchange organization with two sites. There is one Exchange server
5.5 in each site, and they are connected through a site connector. This
setup has been working for several years now. Last week, something weird
started to happen, where email flow between the two servers is getting
delayed. Messages destined to the other site build up in the MTA, and after
several hours, the messages are all delivered in one bulk. As far as I know,
when using a site connector, email flow is not scheduled, and takes place
immediately when a message is sent from a site to another. I also noticed
that if I stop the MTA service and restart it, all queued messages are
delivered, and after this is done, new messages would be queued again. To
temporarily overcome this issue, I have scheduled the MTA to stop and start
every half-hour. I tried re-applying Exchange 5.5 sp4, and I also applied a
couple of post-sp4 fixes, but the problem was not solved. Any idea on how to
deal with this issue?
