In case anyone is interested in this problem, here's what happened in the end.
No matter what I tried, I simply could not get past the point of "Starting the ExchangeIS", nor could I shut it down cleanly. Finally, out of frustration, I killed store.exe from task manager. This had the desired effect as Exchange just itself down and rebooted (!) the computer when it detected that something unusual had happened to the information store. I checked the event log to see if everything was OK when the server started up again, and seeing no problems, I re-ran setup. This time everything completed in a timley manner and it seems to be fine, as far as I can tell from the event & install logs, post-install checks and Exchange manager. Everything is ok.
