DIR isn't counted in mailbox storage limits/warnings. After permanently deleting mail there may be some delay on Exchange recognizing the user is under the limit. Typically logging out of Outlook and back in is sufficient to get around that. Changes to storage limits can take time to propagate as well. IIRC it is controlled by this value http://support.microsoft.com/?id=179065 but I could be mistaken.
