While it really won't hurt anything to continue this practice. There is no longer a problem with Exchange shutting down correctly if you simply reboot or shutdown Windows. I would bet that due to the extra time required to open the Services MMC and manually shut down the Exchange services followed by shutting down Windows, this process would take longer than simply shutting down Windows and leaving the Exchange services alone. YMMV
