Sure. You can have as many Exchange 5.5 organizations as you want in an NT or Active Directory domain. Just don't try to join it to your Exchange 2000 organization, connect them via SMTP and use some third-party directory synchronization method or an interorganizational ADC connection agreement if you need to synchronize directories.
