One problem would be not getting the prompt to authenticate with alternate credentials, presuming FBA is not enabled.

Which directory? If it is the /exchange virtual directory then that is normal. Of you are using SSL (if not, why not) then basic authentication would be enabled. The only virtual directory that should have anonymous enabled should be the /exchweb virtual directory. As your OWA users should be authenticating, I fail to see how enabling authentication on that directory causes problems.
