Your message appears to be missing line breaks, but I think you're saying three CAs, config, users and PFs, which would be fine. I think you're confused about where the CAs are connecting. The Exchange 2003 server to which two of the CAs connect is your Site Replication Server, correct? To the CAs it sort of looks like an Exchange 5.5 server, so it's as if the CAs are connecting to Exchange 5.5.
You will want to keep the CAs until you no longer have Exchange 5.5. That could be when your "smaller site" goes to Exchange 2003 or when you consolidate it into one administrative group, something you really ought to consider.
