Just for kicks, can you open Outlook when logged in as the Service Account and access all data in all mailboxes that you appear to be missing from the PSTs? If so, can you successfully pull the data down to a PST that way? Are any errors showing up in any of the logs from the ExMerge?
ExMerge is a real straight forward login based on Service Account Access rights.
