Running NTBackup should capture everything you need for an Exchange restore...if you are using an Exchange aware NTBackup.
If you are backing up your Exchange server from another Server that does not have the extra backup binaries (that Exchange automatically installs when you install Exchange), then you would not be using an Exchange aware version of NTBackup. Could this be the problem?
