In my experience, that would work fine. During the import, you have the option to append or overwrite settings. If you re-import the entire file, and it finds a mailbox already exists, it won't re-create it for you, so no, it shouldn't mess that up for you.

Have you looked at the import log? It will tell you why a mailbox could not be created if you asked it to.
