You have complete access to the file store using the M: drive on the Exchange server through the Exchange Installable File System. Couldn't you just run a cron job that takes out any directories you don't want to exist on a nightly basis? Or if you are worried about data integrity, move the files into some directory layout that you approve of. It could be scripted.
