Hi there If I'm reading you correctly, this sounds like you should be looking at the SRS service. The reason the SRS exists is so that the 5.5 servers can "see" the 2000 servers.
Quick things to look at: Is SRS running? Is this a regular or cluster server? In which case all we we require is clear communication between server2000 and server5. And clear communication between server5 to all other exchange 5.5 servers/5.5 sites.
