If I understand you correctly, you're trying to move mailboxes from 5.5 sites to an exchange 2000 server in a different site...If so, you can't do that.

When we try to move a users mailbox from an exchange 5.5 server in the pure Exchange 5.5 site using ad users and computers the target server and storage group drop down boxes are greyed out!? When moving mailboxes from the mixed site (the one we joined when adding the first exchange 2000 server) the move mailbox option does not experience this problem.
