I see nothing wrong with it as long as the proper files and directories are excluded, especially in the case of E2K where IIS is a requirement on every box. Assuming a properly provisioned box, I don't really see a downside to the practice.
As to the point of it being nonsense not to... well, I think that depends on a number of factors. In 1998, Microsoft PSS routinely cautioned against running Exchange aware AV products in general, today we'd consider that nonsense (some of us did in 1998).
