Actualy I just removed the replication connector, waited a little until everything was gone, put it back and now the directory is clean. I just have to monitor now and see if it's going to get messed up again or not. I strongly believe (hope) it will be fine and that the issue was related to the merger of two sister companies into one company and somehow in the directory merging they messed up or something.
