Custom recipients and distribution lists are not homed to a server, rather they are homed to an Exchange site (or fully contained in AD if its E2k, which I'm guessing it isn't).
Public Folders allow for propagation of changes down a tree. Select the top level folder via Exchange Admin and change the home server property (as well as any replicas that need to be added or removed) and then select the check box on the first screen that says (something to the effect of) "Propagate Changes to Subfolders". When you hit OK, you'll get prompted for which properties should be propagated - make sure Home Server (and replicas, if you changed those) are checked and hit OK.
