You can have two servers that are in separate domains in one site . Its all a matter of making sure the required trusts are there as well as ensuring the service account has the necessary permissions in each domain. I did this last in 1998 and IIRC, it was pretty painless and not much different than moving mailboxes between servers in the same domain.
