This was an explicit design decision based on client feedback during the beta. The overwhelming response was, that if I have rules touching my mail, it is for a reason, don't treat it as spam. Unfortunately it appears that you are in the minority on this one, it's unlikely that the behavior you see now will change anytime soon.
