Another good question - even if ngen.exe is single threaded, then why not run a ngen.exe process on each core? I'd let it go; it can take a while as it has to compile some updated assemblies. Plus remember that it has to stop all the Exchange services and on a mailbox server that includes the IS which can often take an extended period to shutdown.
