Checks: is account over quota (which can be MTA-imposed) and whether it
will be over when writing message.

On your local delivery transport:
 quota = 50M   # (or whatever)

To include current message add:
 quota_is_inclusive = true  # this is the default behaviour

2. Why messages which are delayed due to "MTA-imposed quota exceeded while writing" are not bounced? How can i configure it?

With an appropriate retry rule like this:
# Domain               Error       Retries
# ------               -----       -------
# all                  quotas      fail if mailbox not read for 6h
*                      quota_6h

3. When exim recieves mail it builds a tree of delivery, following alias , forward and filter files. When does it occur in terms of handling incoming message over smtp?

I don't understand that question.
