Is Exim still attempting to 'handle' the messages in question?

If so, I would scrutunize:

- the ~/configuration file and the command-tail passed at initial invocation of Exim.

- any manual-route, special pipe transports, or shell transports

- External processes or filter tools that might work with the queue.

Or are these being 'discovered' by some other (non-Exim) view of the queue?

- In this case, I would ask if Exim had been de-installed/re-installed using an 'inherited' cache,

..or if some other process, such as an MLM, is injecting messages into the queue and Exim is ignoring them.

And, in *either* case:

- if the offending messages have 'inherited' UID:GID or file perms, or been 'touched' by a non-Exim process that denies your current Exim installation the privileges needed to process them.

All guess work w/o specifics, of course.... ;-)
