Chris, Firstly, tell your friend not to worry too much.
I had a friend in exactly the same situation. The two federal services, one which is border control and one which can check you while your here, don't have a shared database yet. The border control just check to see if you have a valid visa or not....they don't care about registration or how many days you've been here. If he wants to stay for a bit longer (month?!?) then he should be able to. He would be better off getting a new passport before he applies for his new visa invitation though and using that one to apply for the visa at a Russian Embassy. Apparently the system will be improved at the end of the year or beginning of next. Hope this helps.
