Perhaps Netscape is looking in the wrong place for the bookmarks.
Quit from netscape and check your preferences file. Mine says:
pwold011:~> grep bookmark_file ~/.netscape/preferences.js
user_pref("browser.bookmark_file",
"/home/morton/.netscape/bookmarks.html");
