I have use McAfee, Fsave and Innoculan on NT, and not seen any such
problems.
Fsave has a version of their scanning program which runs on Linux. I use
it to scan the full-time W95 boxes on our lan, and on another machine I
use it to scan its FAT partitions. If you computer will normally be
running Linux overnight, you might look at that.
