1) With wine you will run some Win9x  applications. You will have to try them.
but you will only replace an MS box by a Linux box. The gain is pretty nill. Even if you run a Xserver and run some linux WS it will be not the same that TS.
 
2) Yes there is compatibiliy problem with TS (NT4 TS) I am not even talking about W2k TS. The worse ones are with old dos base programs, like routing  printers, different ini files, when the programs is 'hard coded' to get it from one location. And with most of the software companies when you phone for technical help and you say the magic word of TS, the answer is always the same 'sorry we do not support  our application under TS'. But it is not all that bad, MSoffice, Sage, MS Project, Telemagic, Invue200 etc... work very well. I install  and configure TS and I do like it, but it will not be  everyone solution. One thing Star Office does not work under TS (You can only run 1 copy at the time)

for what your saying your customer has   a Novell server with some MS WS (running Win95 or MSDos). Talking by experience, I wish you luck. Few years back, one of the salesman (I could say: a stupid idiot) sold an upgrade from novell to NT. I can tell you that  we had a hand full of  problems to get the DOS programs to work properly (printers and drives mapping) and the solution is not perfect.
