I would definitely say NTFS - otherwise you lose 
any kind of file level security when working in windows. It also stores  
data more efficiently, and on larger partitions. If you have the space, 
create an additional partition that is vfat if you want to exchange data 
between the two partitions.  NTFS is considered experimental and you can not 
write to it from Linux. I've heard it is possible to recomile your kernal to 
write to the NTFS  partition but that a separate utility must be run 
anytime you make any changes to it. Its easier just to create a VFAT 
partition that you can write to from both OS's.
