When you get to bootloader, select GRUB and install on your MBR Your primary master is not primary master in that case, because the kernel is compiled to support booting from off-board controllers first, so the windows disk is actually primary master and lilo should be looking at /dev/hde5 instead of /dev/hda5, but LILO sometimes has problems when the entire system is on a secondary disk, so use GRUB instead.
