I don't know about fetchmailconf, but sometimes the old ways are still the best.
Try this:
# /etc/rc.d/init.d/fetchmail stop
# vi /etc/fetchmailrc
<Make the config changes as you desire>
:wq
#fetchmail -f /etc/fetchmailrc
That should do it..............
