I ran into a problem exactly like this with 9.1, and when I ran the update-menus I completely hosed my Menudrake and menu system. After spending countless hours pulling my hair out I traced the problem back to an rpm of Fluxbox that I had installed, one of the files in /etc/menu was not properly written. Off the top of my head I can't remember exactly which file it was. You may or may not have fluxbox installed so this could be completely uncalled for, just thought I would give my 2cents. YMMV, HTH.
